Is there anything from the previous books that are no longer considered canon?

Hmm... well, we did kind of change the big overall explanation a bit. But I think you mean more specifically. There were a few things in the later books that were simply wrong, because Jim didn't really transition any idea from the creators to the later writers. Mostly these invovle the oath. With the exception of Belus, the Seven are forced to kill anyone who open worships them as a god. Things like the karnos were very cool, but them worshipping Barbello didn't work. I think that got redone in the monster manual. Offhand, I can't recall everything. I do know in Wildwood they took the legend we had posed of the moon having been ripped out of Eclipse and said it was true, though it's not. Also, the urgoda are avian creatures (like cavemen crossed with an ostrich), not ape-like like in wildwood.
As for larger things, there probably aren't many. I know personally I'm not crazy about the gloomskein (as it kind of duplicates areas already described Eclipse and Anvil), but I have no plans to remove it. I guess if you had something specific, you could ask.
Also, canon could vary considerably from one game to another. Don't take my word as gospel.
